An important commonality among large-scale biological informatics projects is the need for efficient storage of large volumes of data and for standardized formats that facilitate access by the wider scientific community. The Protein Data Bank (PDB), the Global Biodiversity Information Facility (GBIF), and the Biomedical Informatics Research Network (BIRN) have all recognized this challenge and are meeting it in several different ways. Data quality and deposition standards are addressed in each project's specific solution to the problems of data storage and access.

Points of observation can be represented geographically simply by their latitude–longitude coordinates. The data schema used by large biological warehouses such as OBIS and the Global Biodiversity Information Facility stores these spatial data in two fields (OBIS, 2007). This level of geospatial information however is insufficient for faithfully archiving and representing many of the animal survey datasets, particularly with regards to survey effort, i.e. where researchers looked for animals.

Mandatory registration of taxonomic names has proved controversial in the past, largely for sociological reasons having to do with how it would work, rather than objections in principle: one system of centralized registration was rejected by the 1999 International Botanical Congress. However, with the advent of globally unique and persistent identifiers for taxon names or web documents (a concept borrowed from software applications) by groups such as the Taxonomic Databases Working Group http://www.tdwg.org) and the Global Biodiversity Information Facility (GBIF, http://www.gbif.org), the pieces necessary for making name registration work effectively across all biology are coming together.
